Yeah, I drifted with an alien monster a while back to stop my planet from getting destroyed. Drifting meaning that I used technology to link up our minds for a short time to see into their heads.
Basically I used my super awesome ninja skills to infiltrate their thoughts instead of trying to politely ask the ruthless genocidal aliens why they were here in a language they didn't have the vocal chords to speak.
They have full awareness of what they are. It is not an issue the way you are thinking — clones are tools. One of many a shinobi is expected to have at their disposal.
